Are you referring to re-installing the app? It might be a good idea to uninstall the app (using the uninstaller) and re-install it, just to be on the safe side.
As far as copying over the AP data, etc.: if that speeds things up then I would suspect a disk fragmentation issue. I believe MS supplies tools to defrag your disk. It's not clear how this would affect AP performance though.
(Mac users: don't worry, the OS keeps serious fragmentation from happening for you).
