You mean it pops up the "You downloaded this from the Internet...are you sure, etc." alert when you first run it? This is normal. I get the "You are running this application for the first time..." alert here too, even for stuff I compile and run here. I think Apple have stepped up the frequency that this appears, possibly in a recent OS update. It's nothing to worry about (IMHO).
