I'd say go ahead and quit the app if you can figure out a way to handle
the Catalog Manager issue.

For Acrobat (and Adobe Reader) we actually leave a process running with
no window so that we can reconnect to it if you double-click another
PDF.  But I'd only go that route if the app start-up time is too slow.
